IGN's Zelda movie trailer and the comics switcheroo between Questionable Content, XKCD, and Dinosaur Comics stick out in my mind.

My favorite media related AF Joke was Adult Swim promising for over a month they were going to show the Aqua Teen Movie before it even came out in theatres on April 1st.

They did, but it was about 3 inches high, and with no sound being played during its regular shows. But it -was- the full movie.
